communicable diseases between birds and reptiles?

I'm wanting a bearded dragon. Bearded dragons eat some pinkies and veges, so their poop is very germy and smelly. I'm planning on doing poop patrol every day for the beardie and keeping the two in separate rooms. I'm worried about all the diseases and stuff though. Both cages, Sky's and the beardie's, will stay very clean. So long as I'm religious about washing my hands before and after holding either of them, will that be enough? I'm just a paranoid birdie mommy. :D Advice anyone? Thanks in advance! ^^
